چکیده

Abstract We analyzed the genome sequence of a Japanese pear (Pyrus pyrifolia) to facilitate its genetics and genomics as well breeding programs, in which variety 'Nijisseiki' with superior flesh texture has been used parent for most cultivars. De novo assembly long reads covered 136× generated 503.9 Mb contigs consisting 114 sequences an N50 value 7.6 Mb. Contigs were assigned genetic maps establish 17 chromosome-scale sequences. In total, 44,876 high-confidence protein-encoding genes predicted, 84.3% supported by predicted transcriptome data from relatives. As expected, evidence genome-wide duplication was observed, consistent related species. This is first analysis reported pear, this resource will support programs provide new insights into physiology evolutionary history pear.

The Physcomitrella patens chromosome-scale assembly reveals moss genome structure and evolution.

The draft genome of the moss model, Physcomitrella patens, comprised approximately 2000 unordered scaffolds. In order to enable analyses of genome structure and evolution we generated a chromosome-scale genome assembly using genetic linkage as well as (end) sequencing of long DNA fragments. We find that 57% of the genome comprises transposable elements (TEs), some of which may be actively trans...

Extreme-Scale De Novo Genome Assembly

De novo whole genome assembly reconstructs genomic sequence from short, overlapping, and potentially erroneous DNA segments and is one of the most important computations in modern genomics. This work presents HipMER, a high-quality end-to-end de novo assembler designed for extreme scale analysis, via efficient parallelization of the Meraculous code. Genome assembly software has many components,...

Potential assessment of genome-wide association study and genomic selection in Japanese pear Pyrus pyrifolia

Although the potential of marker-assisted selection (MAS) in fruit tree breeding has been reported, bi-parental QTL mapping before MAS has hindered the introduction of MAS to fruit tree breeding programs. Genome-wide association studies (GWAS) are an alternative to bi-parental QTL mapping in long-lived perennials. Selection based on genomic predictions of breeding values (genomic selection: GS)...

Genome Assembly Anchored QTL Map of Bovine Chromosome 14

Bovine chromosome 14 (BTA14) has been widely explored for quantitative trait loci (QTL) and genes related to economically important traits in both dairy and beef cattle. We reviewed more than 40 investigations and anchored 126 QTL to the current genome assembly (Btau 4_0). Using this anchored QTL map, we observed that, in dairy cattle, the region spanning 0 - 10 Mb on BTA14 has the highest dens...

Genome Assembly of Schlumbergera Virus X Infecting Prickly Pear (Opuntia cochenillifera) in Brazil

Potexviruses frequently infect plants from the family Cactaceae. We report the complete genome sequence of a new Schlumbergera virus X (SchVX) isolate. The genome has 6,615 nucleotides and shares 94% nucleotide identity with SchVX-K11 from Schlumbergera. This is the first sequence of an isolate of SchVX from the genus Opuntia.
